This is a pop up message based on a Business Rule setting in The Financial Edge. The payment will still import, but part or all of the payment has not been applied.
If you do not wish to see this message, go to Configuration--> Business Rules--> Payment and uncheck the box "Warn if new payments are not fully applied".
